Whats the difference between pagbasa and bumabasa, nagbabasa etc

So pag+verb means "the act of doing the action expressed by the root; or,
the manner in which the action expressed by the root is performed" according to the learningtagalog website.

Pagbasa=reading

paglakad=walking

pagluto=cooking

but whats the difference between that and these words below .

bumabasa=reading

lumalakad=walking

nagluluto=cooking

When do you use the pag examples in a sentence As opposed to the second set of examples?

What they meant by "the act of doing" or "the manner the action is performed" is that the word is a noun.  We often use "pag" to change a verb into a noun.  For example, "lakad" (walk - a verb), "paglakad" (the act/manner/way of walking - a noun).

Ang bata ay bumabasa ng libro, pero ang pagbasa niya at hindi tama. =  The child is reading a book, but his way of reading it is wrong.

Ang paglakad ni Juan ay nakakatawa kasi lumalakad siya ng suot ang high heels ng nanay niya. = John's walk/manner of walking is funny because he is walking wearing his mom's high heels.

Mas maagang nagluluto si Maria kasi ang pagluto ng dila ng baka ay matagal. = Maria is cooking earlier because cooking/the way of cooking ox tongue takes a long time.
