How can I ask "Is it difficult to be Vegetarian in Japan?"

日本でベジタリアンでいるのは難しいですか？

I also think that「日本でベジタリアンでいるのは難しいですか？」would be better.
Because 「いる」is used for living things, and 「ある」is used for objects, then a vegetarian is a person, so 「いる」must be used for the sentence.

If I were you, I would use the following sentence:
「ベジタリアンが日本で生活するのって難しい？」

「日本でベジタリアンでいられるのって難しい？」という言い方もあると思います。
ベジタリアンでいることが難しい→ベジタリアンでいられることが難しい　といいます。
