Somehow some files come in as "?":

What does "come in as' mean? Can I use other prepositions instead of "in"? Some files come out as "?"?

Think of "Come in as" as something "arrives in a form". For example, if you do not receive an email, the sender could ask, "Did it perhaps come in as a spam message?" One would probably write, "Did it perhaps arrive as a spam message?"

You could say, "When I enter the information correctly, it comes out as something else."

"Come in" is a phrasal verb meaning "enter". The "in" is an integral part of the verb and cannot be separated or changed in this context.
