In Super Junior's 너라고, the English title is It's You, why?
I'm pretty sure there isn't any quotes and stuff involved with the title so why wouldn't it be 너야?

It can be "너야", but here, the ending "-(이)라고" is for emphasis.
e.g.
A : It's you. 너야.
B : Really? 정말?
A : Of course, it's YOU that I love. 물론이야, (내가 사랑하는 사람은 ) 너라고.

Not all their song titles exactly match English titles.
너라고 is a simple form of 너라고 말했어/ 너라고 했어, which translates to "I said it's you."
