    1) to express the ability
    a) the inborn ability, don't need to learn
e.g. I have eyes, so I can see
    b) the ability is up the level or extent
e.g. He can learn 50 words by heart one day
    c) lost some ability for the moment, because of some reason or recover the ability.
e.g. He hurt his hands, so he can’t play basketball now.

not inborn ability. Emphasize the skill.
    e.g. He can play basketball.

    2)Express possibility

    neng: emphasize the objective possibility
e.g. He knows a lot of people,he can help you.

    hui: emphasize the subjective possibility
e.g. He is kind-hearted, he will help you.

you may also find the differences between neng and keyi on the following website

Hi, this is a very good question and actually also a very difficult one.
I would say there is no difference when you mean someone can do something.
But sometimes we just prefer one to the other. And sadly there is no obvious pattern to follow. I think it would be better if you just listen to what the native speakers say and remember it.

(会 does not fit here)
(能 sounds strange here)

    As for your question
他会做饭吗 is very authentic (I personally ask people this question a lot ^^
I could understand when you ask 他能做饭吗, but it just feel wrong somehow.

the difference is subtle und existence only in a few situation.
会 is more objective und means "be able to".
能 is more subjective und also has a meaning "to be willing".
    For example:
"你能教我汉语吗?" = Are you willing to/Can you teach me Chinese? People don't use 会 here.

能 = physical ability, aka can
会 = possibility as a result of learning, aka have skill

-- is wrong because no strength is required for that
-- is correct
