Rosa me pregunta (cuantos anos mi hermana tiene)
i am not sure if the order of the sentence in parentheses is correct. Is it only supposed to be written as " Rosa me pregunta cuantos anos tiene mi hermana or it could be said as how I wrote it above?

You can write it both ways, but «…cuántos años tiene mi hermana» is most used.
