    Yes, they are both fine. Just to expand on it a bit.

    "I don't know whether I should accept it or not":

    The "or not" can be omitted or moved after "whether".

    ----------

    "Whether you accept it or not, it's your choice.":

    Here "or not" can NOT be omitted but also can be moved after "whether".
