What is the difference? Is there a difference between かれが何を食べたのかわからない and かれが何をたべたかわからない? What is that「の」, is there a rule to use it?

Both of them have the same opinion about that. Also, they are both natural way of saying!

Almost no difference. Just かれが何を食べたのかわからない is more natural.
