Yes, it does make sense. It's fine, but a native speaker would be very unlikely to use the object pronoun 'whom' in a question like this. We tend to use 'whom' in more complex sentences in formal and written English. This is an example of informal or neutral spoken English, so we would say 'Who are you doing it for?'.
