It is "a M.S. degree" or "an MSc degree"?

"An MSc", because the letter "m" is pronounced  /ɛm/ . It begins with a vowel sound and so "an" is used.

MSc is used in most universities, particularly in the Commonwealth, as the abbreviation for the degree of Master of Science, while MS is used for the same purpose in universities that follow the American tradition. In the British system MS is used by some universities as the abbreviation for the degree Master of Surgery
