After Wh-words, can we use prepositions? For example, can we say "where do you study at?"

Yes. "Where did you come from?" "What were you looking for?" "Who(m) did you do it for?

You can say use prepositions with question words as Ed illustrated below, but your example is not correct. 'Where do you study?' contains everything you need, you don't need a preposition.
