How to write this with correct structure?
I've heard many people say "how s your going?" instead of "how are you?". However it really doesn't look like correct grammar.

They are probably saying things like...
How's it going? / How is it going (with you)?
How are things? / How are things (going with you)?
How are you? / How are you doing?
