context= Someone is telling a story about a man(Blake) who was lost in Alsca and needed help and he was saved by a Airplane Pillot. "....Blake kept watching the sky, It was two hours since the plane had passed... It was two hours since". I believe Its the best colocation.But, Could I have used "It had been two hours since..? If not, why not? Could you give an example?

Hard to say without seeing the full context, but I agree that "it had been two hours since" would sound better.
