"I thought you had seen him there" and "I thought you saw him there" both mean the same thing. However "I thought you had seen him there" has a more passive voice. In other words, "I thought you saw him there" is a more direct and straight forward way of speaking. Both have the same meaning. The only difference is the tone. I hope this helps!
