I simply wanted to know what is the difference between X and Y.
I simply wanted to know what the difference is between X and Y.
I simply wanted to know what the difference between X and Y is.
Which option is the right one?
None of them are grammatically incorrect, but it would sound even more natural to just say, "I simply wanted to know the difference between X and Y." "What it is" is understood and doesn't need to be explicitly stated.
