Can I use these interchangeably?

It's better that we stay apart for a while.
It's better if we stay apart for a while.

Correct. These can be used interchangeably. The difference in use, however, changes the tone slightly. For example "it's better to stay apart for a while" is more direct and demonstrates a level of conviction in the speakers decision.
"It would be better if we stayed apart for a while" uses the polite form "would" making it less direct and more soft.
