Note: if we remove “sitting,” would the best answer become the other one?

"Desk" is correct. However, if you removed, "sitting", either word would work. It just depends on context in that situation; If someone in the building asked you where he was, you would say "He is at his desk". However if someone outside the building asked where he was, you would say "He is at his office."
