About "~again?",
I've checked it out in the Oxford Advanced Learner's Dictionary recently.
: used when you ask somebody to tell you something or repeat something that you think they have told you already
e.g.
What was the name again?
Where do you live again?
How old are you again?
Question:
Are the sentences below right(natural)?
1. Do you have your girlfriend now again?
2. Why did you have a keepsake from your mother again?
3. Where have you been again?

Only no. 3 is natural. I would say, "are you back together with your girlfriend again?" "Tell me again why you had a keepsake from your mother?" Or, "why, again, did you have a keepsake from your mother?"
