3) 서울에 비가 와요. (O)
It is raining in Seoul.
서울에 비가 와요.
서울에 비가 오고 있어요.
As for Seoul, it is raining (there).
서을에는/서울은 비가 와요.

1) 서울은 비가 와요. is much better.
but, if you want to say #3, 서울에는 비가 오고 있어요.
