"Civil" can mean "polite." "Stay civil" means "stay polite." It would be typically be used in a group discussion where people were starting to use angry language. For example, somebody might say: "This is a public hearing on a proposal to build a new 300-unit apartment building in South Anytown. I know that there are strong feelings on this topic, but I ask that everybody stay civil."
