It connects the standalone phrase "He raised his hands" and "a little no-offense salute". The last phrase "a little no-offense salute" describes how he raised his hands. Although the first phrase can be a sentence on it's own, the second phrase will be meaningless without the preposition "in". Thus, "in" connects what he did (a little no-offense salute) while he's doing something else (he raised his hands).
