Is it correct to say I am cooking lunch?
What about: I'm cooking breakfast/dinner? What is the difference with prepare and make?

"Cooking" means you are using heat, so "cooking lunch" is correct if you want to emphasize that you are using the oven or the stove. But most people would just say they are "making lunch/dinner/breakfast".
"Preparing dinner" is the same as "making dinner", but it sounds formal and less conversational.
