Is my assumption right? The users dealt with a variety of things and the fraud had to do with just one of them: money. Choosing the then means that the fraud had to do with all the things users dealt with And it would be more appropriate to say: ''It had to do with the thing they dealt with on a daily basis: money.''

The 'then' signals a change. The speaker previously didn't have to mainly deal with fraud. Then they did. I can't follow the logic of the sentence, so I can't really say what it should be. It's a bit convoluted, and I don't know who the 'they' is referring to, or 'much more' than what, or in what. You're also right that the grammar is wrong.
