It can have several similar meanings.
Literally:
Numerically 1,2,3,4,5 etc or A,B,C. For instance your books or records are arranged in (alphabetical) order.
Smallest to Largest - or vise versa.
More generally, it means everything in it's proper place, coordinated.
My house is in order --- Everything is neat and tidy.
His affairs are in order --- everything is completed, 'wrapped up' ... nothing needs further attention.
Essentially it gives the sense of organization.
The opposite of 'in order' is disorder, chaos
----- I should note that it could also be used at a beginning of a sentence i.e.
In the following sentences it means 'to accomplish'
"In order complete the race, we must train everyday."
"In order to win the election, we need to receive more votes."

Example, if someone says 'Everything is in order' it is saying that everything is where it should be, in the correct place... etc.
