Did well/did a great job
“At the end of the day I hope you know that you did well today/did a great job today”
How to say it correctly?
What’s the difference, or is it the same thing?

Hello Ari!
These phrases are very similar but could be used to congratulate someone for doing different things.
In natural English dialogue, I would say that "you did well today" could mean that the person did something physically or acted in a good way - like:
delivering a speech;
diffusing a difficult situation;
performing a heroic act - saving a life;
In natural English dialogue, I would say that "you did a great job today" means that that person has completed a task well - they have made a good job of something. For example, when they have
completed work-based tasks;
completed/executed projects;
performed a certain duty.
The difference is this:
"you did well today" is praise for an action
and
"you did a great job today" is praise for completing or executing a task.

Both are good! They are basically the same, but I will try to explain how the tone might be different.
"You did great job today!" - Like saying "You did a very good job!" It is encouraging. You are saying the job they did was very good.
"You did well today" - Like saying "Today you did good" Can be more professional. You are saying that today they performed with skill.
