Is it right to say this way? For example, If you have a car, you call it 'Bob', your sister calls it 'Gogg', your brother calls it ‘Cock'. Can I say that 'We call it different names'? Or are there any other more natural ways to describe the situation?

Yes, 'we call it different names' is fine. Or 'we use different names for it' would also be OK.
