Can I use these interchangeably? (for work) Will you be in today? Will you come in today?

To me, the 'be' form sounds more related to a 'normal' work period. The 'come in' form could suggest a shorter visit. But in general, yes, they are equivalent.

As Gary said, these two questions generally mean the same thing. I will add that both can refer to a "normal" work period, but the "will you come in" question can also be used as more of a request.
