There is a slight difference.
Don't be/get funny with me= don't try to fool me
Example:
Teacher: Why didn't you bring your homework today?
Student: The dog ate it.
Teacher: Don't get funny with me, I don't believe you .

Fresh with me
Someone who is cocky, arrogant and a flirt. One can be accused of being Fresh or trying to get get Fresh with someone. This is usually when someone tries to get some physical action without permission first.
1 - Hey, hows it going? *Slides hand to 2's waist*
2 - Are you trying to get Fresh with me?
1 - Me? No....

Yea man pretty much. "Being fresh" usually implies defiance.
Another phrase with very similar meaning is "Don't get smart with me."
