These days, I wake up early and stay up late. However, I have a nap up to 1 hour or two. I still walk every day but I can't run like I want to. I work hard but not self-disciplined. I don't feel satisfied with myself in daytime but I am thankful to myself for not being more lazy before sleeping and motive myself to do better tomorrow.

These days, I have been waking up early and staying up late. However, I also nap up to an hour or two. I still walk every day but can't run as I would like. I work hard but am not self-disciplined. By day I don't feel satisfied with myself, but towards bedtime I feel grateful for not being lazier. With that thought, I commit myself to do better tomorrow.
Although I usually ask you to use fewer present participles, I feel that your first sentence is a perfect place where present participles should be used. That is because you are talking about a continuous activity that occurs day after day. Present participles work perfectly for that.
Note that "nap" is also a verb. It is perfectly fine also to say "take a nap", but I like to capture the most important thoughts in a verb, when possible.
"By day" is a nice way to say "in the daytime".
Your last sentence is a triple compound sentence. It is better to avoid such sentences. That's why I broke off part of it into a new sentence.
