(1)I like apples best （2）My favourite fruit is apples. I think the two sentences are right in grammar and custom. But I don 't think the sentence of apples are my favourite fruit is customary though it may be right in grammar.I think the sentence 'The apple is my favourite 'is more popular and cusomary
Am I right?

I'd say the opposite is true.
Apples are my favourite fruit - normal
The apple is my favourite fruit - too formal

I agree with Claire. I would say “Apples are my favorite fruit.”
