The second one sounds more natural. If you want a more forma varriant:

"Not everyone is capable of doing so; not due to a lack of time, but to a lack of funds."

Grammatically, it's fine to say "not because of their not having enough time," but it does seem quite formal, and also unnecessarily wordy.  It would work in a formal context, like a collage essay. "Not everybody can do that, not because of their not having enough time, but because of their not having enough money."
