we call these words measure words (量词),in chinese measure words are words that are used in combination with a numeral to indicate an amount of some noun .there are many measure words in chinese,measure word is one of the characteristics of Chinese.many beginners find it difficult to understand, the best way to learn chinese measure words is that you learn some example sets of collocations by heart,and try to find the regular pattern.( the noun behind the measure words is the key to learn measure words)
here is the answer of your question.
种:kind, genus, type,sort
eg:一种水果(a kind of fruit)
样:kind
we say “一样水果” in our spoken language,but we never say 各样水果(various kinds of fruit ),各种水果 or 各种各样的水果 is ok
件:measure word for a piece,we use it to Measure individual things, such as clothes,item,etc.
eg,一件衣服( a clothes),一件事(a thing )

Because Nan has given an incomplete answer I will post my search effort here.
To understand the difference in usage of 种(zhǒng) and 样(yàng) one has to look up for the phrase - 各种各样(gèzhǒnggèyàng) which means "all and all" (всякая всячина) or "various sorts and varieties" (разные виды и типы) - http://www.mdbg.net/chindict/chindict.php?page=worddict&wdrst=0&wdqb=各种各样 .
There one will find that 种(zhǒng) may measure mostly living things by breed or type, and 样(yàng) may be used to classify ANY objects by shape and looks.
