1. Non va bene = it's not *going* well (it's not good). 2. Non vada bene = this is a bit strange to see in isolation with the subjunctive mood, maybe it makes more sense as a part of a more complex sentence. va = andare, 3rd person singular indicative present. vada = andare, 1st/2nd/3rd person singular subjunctive present.

VA bene means "IT'S alright", "va" comes from the way "indicativo presente" of the verb "go" ("andare") and it means something that is appening in the present, or in the moment in which you say that action. "Vada" is "congiuntivo" , and usually it's used for saying the finality and the purpose of some action, for example: Spero che vada bene (I hope it goes well).
