Can you be locked in study?

A study is a type of room, so yes in this context it makes sense.

Yes, it's perfectly correct and natural. "A study" is a room in a house. He was physically inside a room (his study).

It probably sounds wrong to you because you are thinking of it as a metaphor when it is probably literal: he locked the door not to be disturbed.
