Which one shall I use when talking about working out (тренировать мышцы? Или мускулы?) ?

Сходные понятия, используются в разных сферах.
Мышца - биологический термин, а мускул - спортивный или антропологический.
в медицине, например, будет использоваться термин "мышца". В спорте тоже используют "мышцу".
"мускул" мне кажется устаревшим словом и больше используются однокоренные слова, например "мускулатура".

They can be used interchangeably.
In casual speech, мускулы usually refer to protruding muscles, like biceps or abs, and are mostly associated with physical strength and power. Мышцы is a more general word.
You can compare their corresponding adjectives: мышечный -- relating to muscle (eg. мышечная ткань, мышечная боль); мускулистый -- strong, athletic.

These words are synonyms. "Мускулы" is more colloquial.

А, (it was Russian "a':)), you are asking about working out... then this:
- when you speak of Appearance/Impression of someone's appearance. you use мускулы unless you want to sound technical/biological. (after "well developed...." you already sound this way)
An example from Yandex: "...На белевшем в темноте поджаром теле бугрились мускулы. Вдоль правого бедра на уровне опущенной руки свисал знакомый пистолет сорок пятого калибра."
- there is a bunch of literary cliches and idioms like поигрывать мускулами.
- when you speak of a specific muscle, or about "musles of [part of body]" you use мышцы.
мускулистый - muscular (man), "covered with muscles", "characterized by muscles" (cf. смолистый, тенистый etc)
мышечный - muscular (pain) - "related to muscles". Can be substituted with
мускульный - when the defined word is "усилие" etc. -something related to force)
мускулатура - collective noun, 'all your muscles taken as a whole'. Often comes with 'well developed'
This word odoesn't have a counterpart, and can be (and often is) used 'technically'.
Now, тренировать you can both things. Depends on your style and purposes:) Mosly people jsut тренируются:)
If you want to emphasize appearance or to hint ot literary/figurative connotations, then мускулы
If ....нижнего пресса, then мышцы.
The situations where "мускулы" are Preferable - are those linked to literary cliches.
