exactly refers to:
1.Indicating exactness or preciseness
"he was doing exactly what she had told him to do"
2.Just as it should be
3.In a precise manner
while indeed refers to
1.In truth (often tends to intensify)
"they said the car would break down and indeed it did"; "it is very cold indeed"; "was indeed grateful"; "indeed, the rain may still come"
2.(used as an interjection) an expression of surprise or scepticism or irony etc.
"Wants to marry the butler? Indeed!"

You got the definition of the 2 words above.
Some examples to show the difference:
"Do you like this song?"
"Indeed, I do."
You are confirming without doubt, that you like it.
" Is this the song you told me about?"
"Exactly. It is the one."
Here you affirm precisely.
In the first example you can't use "exactly " instead of "indeed" ,
you can't say " Exactly ,I do ".
However in the second example you can use "indeed" as well. It won't be a synonym, but it is possibly used.
"Indeed, it is the one."
Here you say ,"it is the one without doubt",while using "exactly" means," it is precisely the one."

Exactly is an adverb with the following meanings:
1. In an exact manner; accurately.
2. In all respects; just: Do exactly as you please.
3. As you say. Used to indicate agreement
Indeed is an adverb with the following meanings:
1. Without a doubt; certainly: very cold indeed; was indeed grateful.
2. In fact; in reality: felt sure I'd win, and indeed I did.
As an interjection.
Used to express surprise, skepticism, or irony. eg Indeed! You don't say! I can't believe that you are a millionaire!
