붉을 홍(紅) 자는 ‘번창하다’란 의미를 담고 있다.

Here 붉을, 목적격. want to understand the sentence structure rightly. So 붉 is a noun in the objective case and it belongs to the verb 담다. But this verb has the other object: 의미. So the scheme is like "...을, ...를 담다. Is it right? But here i'm confused with translation.

홍(紅) 자는 means ‘번창하다’, it is ok. But 붉을... If it were in the nominative case, i would translate it like: "Red has а meaning of smth. or smth." But here... i'm confused. Please, help to figure it out!

To aid in understanding the meaning of a character, or to describe it orally to distinguish it from other characters with the same pronunciation, character dictionaries and school textbooks refer to each character with a combination of its sound and a word indicating its meaning. This dual meaning-sound reading of a character is called eumhun (음훈; 音訓; from 音 "sound" + 訓 "meaning," "teaching").

In eumhun reading, noun or adverb is used as itself, adjective or verb is used with attaching -(으)ㄹ suffix.

-(으)ㄹ : 특정한 시제의 의미가 없이, 앞말이 관형어 구실을 하게 하는 어미.

e.g.
人 - 사람 인(사람 is noun)
玄 - 검을 현(검다 is adjective)
來 - 올 래(오다 is verb)

We read the 紅 as "붉을 홍" according to eumhun(음훈) reading.
It means that the sound of 紅 is 홍 and the meaning of 紅 is 붉다(red)

붉을 홍(紅) 자는 ‘번창하다’란 의미를 담고 있다.
The 紅 character read as "붉을 홍" has the meaning of "flourish"

The eunhum reading is also used when saying name.

You seem to be confused about 붉을.

붉을 is a conjugation of the adjective 붉다(red), and has no connection at all with 담고 있다. 
-을 (or just -ㄹ after vowel ending stem) is a tenseless from very much like the TO-infinitive in English.
So 붉을 is like "to be red" while 붉은 is "red", 붉었던 "which used to be red", etc.

붉을 홍 자 means "The character(자) '홍' for 'red'", i.e. "the hanja character '홍(紅)' representing 'red'". 
All hanja characters for verbs and adjectives are described this way: 길 장(長) 자 = character 장(長) for "long", 짧을 단(短) 자 = character 단(短) for "short", etc.

Using the -ㄹ/을 form here is just a convention.  People sometimes say 붉은 홍 자 too.

The important thing is that 붉을 is a modifier working on '홍(紅) 자', and has no connection to anything else.

So it is a typical SOV structure: S-[[붉은] 홍(紅) 자]는 O-[['번창하다'란] 의미]를 V-[담고 있다].
It means "The character '홍(紅)' has/carries the meaning of 'to prosper'".
