The first one means that the sun comes through the window as a normal, everyday occurrence.

Mom:  Hey Mary, please close the blinds.  The sun comes through the window.

The next day Mary tells her friend: "My mother said that the sun comes through the window."


In the second one, the mother predicted that the sun would come in through the window:

Mary:  Mom, let's turn on all these lights. It's so dark in this house!

Mom: No!  We are not going to waste the electricity!  It is too expensive!  It is almost dawn.  The sun will come through the window soon.

Mary to her friend the next day:  My mother said that the sun would come through the window.
