Is it correct?
I'm writing to you although I prefer to talk to you face to face.
This is the beginning of an e-mail that I intend to send to a friend.
Is the sentence correct?
Yes, it is fine.
You could also say (instead):
"I am writing to you but I would prefer to talk (speak) with you (to you) face to face."
"I am writing to you but I would prefer to talk (speak) with you (to you) in person."
