We almost always say "on the train". We say this even though it doesn't make any sense, because we are not on (top) of the train, we are in it. We also say we are on a flight or on an airplane - even though you wound never want to be literally on the airplane, for obvious reasons. If you are entering the train, we usually say you are either 'boarding' the train or 'getting on' the train.
