Which one is better?
Hello! Is it better to say "But other than that , it's all good" or "But otherwise, it's all good" ?and is there any other ways to say it ?

Well, in the context both almost mean the same thing. But "other than that" is bit different than "otherwise". See as u read both of them alone u find difference in them. Like " other than that" seems like more of a number or condition indicator. moreover "otherwise" gives a conditional kind of sense.
Anyways when u have put "it's all good there" it doesn't change any sense instead both feels the same. So as Shelley stated above. Both are perfectly fine.

Another common way to say it is: 'but apart from that, it's all good.'
