You will amost always use "thinking of" or "thinking about." We do not use "thinking in" like Spanish speakers use "pensar en" it is different in English. The only time you would use "thinking in" would be if you are talking about the location where you are thinking. For example, "I am thinking in my office" is correct if it means you are physically in your office and thinking.
