"shaking his head" means turning his head left-to-right in a "no" motion. You probably already know this :) "wearily" means in a tired manner, or a manner that indicates he is tired of the situation. It seems he is sick and tired (or "weary") of the situation that he has already talked about with the person he called "sir". Hope this helps :)
