Time out refers to a punishment in form of isolation. Mostly against children or juveniles. Isolation usually in form of the corner of a room or in a separate location.

It means that the nephew misbehaved and so as a punishment ( and to allow him to calm down) the teacher put him in a separate room until he is calm and able to rejoin the class.
