I think the text books teach 〜どこですか, however, in everyday conversation, I would say: スーさんはどこにいますか。 Especially when I ask "where are you?" in the first way, あなたはどこですか sounds unnatural and I always ask あなたはどこにいますか, or in other casual ways to my close people. I hope this helps you.
