I like sentence #2 because it's nice to say :-) unfortunately it's not about feeling, it's about grammar.

The first one is grammatically correct.

#1 is correct, "by the time" is incomplete; by the time (something happens). for example - by the time it reaches the customers.

Why don't you try using "eventually"? e.g. The effect of this medicine will eventually disappear.
