I'm going to be paying with a credit card. Is this expression "I'm going to be paying with" right? And can I use "I'm going to pay with" replace it?

They are both correct. The first sentence uses passive voice, the second uses direct voice.

You can use both. "I'm going to be paying" implies some sort of comment, like "I don't have a choice", "I hope it won't be a problem" while "I'm going to pay" is neutral.
