This region just experienced a great change. There were four farms before.
1. However, only two farms remained.
2. However, only two farms were left.
Are 1 and 2 both right? Do they mean the same thing?

There is no difference. The sentences are identical. You can use whichever one you prefer.

Using option 1 sounds better because of the more complex vocabulary present, however they both pretty much mean the same thing, only one is more simple English.
