I wish I knew how I was doing. Dear Sir/Madam, I was watching a movie when I heard this sentence. And I wonder if 'how I was doing' here means the same as 'what I was doing'. Thanks in advance.

No, they're different. "I wish I knew how I was doing" implies that they want to know their progress or how well they are doing in their situation/circumstance. "I wish I knew what I was doing" implies that they don't know what they are doing at all.
