He doubted not but such villanous arts had been made use of to destroy him. What does this mean? Does this mean he thinks some villanous arts had been used against him ot he does not think that?

It’s old-fashioned language. You wouldn’t encounter this type of language in modern English. I believe it means “He did not doubt that such villanous arts had been made use of to destroy him”, but I’m not 100 percent sure.
